The research of protein folding is one of the frontier topics in life science. Protein is a kind of biomacromolecule, which consists of twenty amino acids. Protein peptide chains wind into the given space structure in space. Protein can play an important role only in the given structure, so to understand the tertiary structure and to further research the protein folding process is protein folding problem. According to the problem, the following work is done.Firstly, protein folding models and energy functions are analyzed. And the necessary of off lattice model and simplified energy function in protein folding is get. Then energy computation of protein folding process is designed and implemented. Secondly, with the characteristics of robustness and the ability of searching the better optimization, genetic algorithm, ant colony optimization algorithm and particle swarm algorithm are researched. Then the three intelligent algorithms are applied to study protein folding. Thirdly, the artificial fish swarm algorithm is a new intelligent algorithm, which is put forward in the recent years. So much attention is paid to research the algorithm. Then the artificial fish algorithm is used to search protein folding. The experimental results are analyzed and the results show that the artificial fish swarm algorithm has the greater ability of general search to find the optimal solution. So, to some extend, it is proved the artificial fish algorithm is feasible to study the protein folding process. Lastly, in order to realize the protein folding process, protein folding simulation and three dimensional display is realized which is based on virtual reality technology.
