Two-dimensional liquid chromatography has been the strong technology for the analysis of complex mixtures and has been widely used in proteome analysis in recent years. The orthogonal two-dimensional liquid chromatography has higher peak capacity and resolution than one-dimensional chromatography. The ingredients can not resolve in one dimension but can be resolved in two-dimension chromatography.This paper is supported by the Tenth Five-Years Key Technological Programs in China—scientific instrument research, 973 Project—the human important disease proteomic research and the National Nature Scientific Programs in China—the transform peculiarity and orthogonal research in multidimensional system. The application of two-dimensional liquid chromatography in proteomics in recent years is reviewed with the basic theory. We emphasized on the construction of two-dimensional liquid chromatography system with different interfaces, and applied in the analysis of complex bio-samples. The paper mainly includes: construction and evaluation of on line two-dimensional liquid chromatography, construction and application of off line two-dimensional liquid chromatography, construction of two-dimensional liquid chromatography with special interface.The key issue of two-dimensional liquid chromatography is the effective transferring the fractions of the first dimension to the second dimension.
