Paenibacillus polymyxaSC2 is a broad-spectrum antagonistic bacterium that was screened from the rhizosphere of pepper. At the same time, the strain has the ability to solubilize the insoluble mineral elements phosphorus and potassium and maintain the soil health and quality.Whole genome sequencing of Paenibacillus polymyxaSC2 was performed with a combined strategy of Sanger shotgun approach and 454 single-end sequencing technology. The complete genome map was achieved by the software of Newbler and Phred/Phrap/consend, supplying the gaps and emendation. The complete Paenibacillus polymyxaSC2 genome contains a single circular chromosome of 5731683bp and a single plasmid of 510115bp, G+C% is 45.24% and 37.61%, respectively. The ORFs, rRNA and tRNA were forecasted by the bioinformatics methods. The chromosome and plasmid each codes 5385 and 647 ORFs that were predicted with Glimmer3. 110 and 44 possible tRNAs are annotated with tRNAscan-SE. The repeated sequences were located by RepeatMasker software. The ribosome bind sites were predicted by Rbsfinder progrom and 14 16S/23S/5S rRNA operon areas were acquired by Rbsfinder program. The NR databases in GenBank, the Swiss-Prot, COD, CDD, String, InterPro databases and so on were downloaded and used for gene fuction prediction and secondary annotation of category and domain information.One difference between SC2 and the other paenibacillus sp. is that SC2 has a plasmid. Data of chromosome and plasmid were submited to GenBank. Accession number is CP002213 and CP002214, respectively. The chromosome of SC2 possesses many antibiotics synthesize genes, such as Macrolactin, Bacillaene, Fusaricidin, Iturin, Polyketide, Gramicidin S, Polymyxin. These antibiotics are non-ribosomal peptides and polyketides that are synthesized by non-ribosomal pathways. The broad-spectrum antimicrobial activity was due to the diversities of the non-ribosomal peptides and polyketides and their synthesizing modes. The metabolism pathways were classified by KEGG database and we obtained the metabolism pathways of Macrolactin, Bacillaene and IAA except basic metabolism pathways. Comparative genomics were used to research the differences between SC2 and other Paenibacillus and Bacillus.We constructed a shuttle vector between E. coli and Paenibacillus polymyxaSC2, and determined the possible promoter of Fusaricidin synthetase gene, but the reporter gene isn't expressed.The genome information of SC2 and comparative genomics research is important to its application in agriculture and industry.
