We aimed to use a microarray-based method for scoring a number of genomic DNA in parallel for one SNP marker on a glass slide to the genetic monitoring of inbred mouse. We first studied the hybridization dynamics to optimize the conditions of this method by observing how spotting concentration of PCR products, PCR products length and fluorescence labeled probe length affect genotyping; And then we applied this technique to identifying laboratory mouse mostly from 4 inbred strains, referring to public SNP database and the data got from above. We integrated the hybridization information of 5 SNPs and judged the strains the sample belonged to. The results indicated that the microarray-based method could determine the genotype of our selected 5 SNPs at a high level. We have concluded that this SNP genotyping method is feasible for genetic contamination monitoring and strains identification in colonies containing a limited genetically diverse mouse strains and that enlarged version of the panel could be used in facilities housing a large number of strains.
