Endophytic fungi are fungi that colonize the inside of healthy plant tissues, persisting for a certain amount of time without causing visible disease symptoms. Some endophytic fungi can produce bioactive metabolites, similar to their host, and become a novel source of potentially useful medicinal compounds. Endophytic fungi, which vastly exist in nature, have been a research focus in recent years and they become new sources of microorganisms.In this paper, the endophytic fungi from medicinal plants were studied mainly for their diversity. And this paper comprises three parts of research work.First, the studies of morphology have been done to totally 253 strains of endophytic Phomopsis. The samples of this study have several origins. Part of them were isolated from medicinal plants sampled from Tianmushan Natural Reserve and Qingliangfeng Natural Reserve through modality during July and August of 2005, in Lin' an, China, and others are our lab's formerly collection.Second, according to the result of RAPD, 47 Phomopsis representative strains were performed ITS sequencing. Then blast the sequences to the data in Genbank, make an ITS data set with the giving test fungi and their close- relative one in Genbank, which we will analyse about their phylogeny using PAUP. The result shows that the phylogenetic tree we constructed is partly unsolved, and the cladogram can be divided into two main clades, with each support of 83% and 87%. So in all, it reveals that the representative strains contain two groups, but we can't gain the phylogenetic relationship of the different species in this two groups. But furthermore, using gene tef and tub1 can help us to make this relationship of Phomopsis clear.Third, according to the sequences of ITS, RAPD analyze were done within those two groups. RAPD data analysed using the software of NTSYS. The result shows that the heterogeneity out of genus and the isomeric in the genus of Phomopsis, prove the rationality of different Phomopsis' morphologic identification from different plants. And the fungi from the same genus plants haven't the relative connection.
