21st century is the century of the informatics and life sciences. Bioinformatics has been getting unprecedented development during the last ten years. Large-scale sequencing affords millions of Expressed Sequence Tags (ESTs) collectively representing genes expressions of different organism, tissue under different environmental condition, different physiological and healthy states. Therefore, ESTs data sets provide valuable information to the transcriptomics. Schistosomiasis is one of the most severe parasitic diseases that many people are infected with in the tropics and subtropics. It is an important public health problem today.Several free software, such as Phred/Phrap, cross_match, Blast and self-developed software are integrated into an analysis system running on Linux/Unix operating system, for EST data mining. The analysis system includes converting trace sequencing file into FASTA format sequence file, masking vector, EST clustering, function annotation and protein domain searching.Self-developed software was programmed with Perl language. The system has a high throughput capacity of analysis. 43707 ESTs from S. japonicum have been assigned to 13131 contigs and 611 full length genes were predicted. Large quantity of integrated information was brought out by the sequence analysis.Meanwhile one functional genomics database of S. japonicum has been set up in this project. The database can be searched by blast or text, and data can be download as well.The database of S. japonicum and integrated bioinformatics tools is a powerful platform for researchers, which will accelerate the research of S. japonicum.
