Bleed samples of 96 Chai chicken were collected by means of the stratified random cluster sampling at Hebei province, and with recording of phenotypes of 6 Loci genetic characters of the feather and shank colors, earlobe color and comb shape of Chai chickens. The Frequencies(q) of controlling these external genetic characters were calculated, and it shows that the Frequencies of the Chai chicken is influenced by the enter of other kinds of chickens.The genetic relationship of Chai chickens in 3 different places was analyzed using microsaellite DNA markers and blood protein markers, heredity composition and heredity variation of the 3 fowls was discussed. The result showed that there were some differences and polymorphism in 5 microsatellite loci, ADL268, ADL278, MCW67, MCW248, MCW183. 21 alleles and 26 genotypes were detected with 4.2 alleles per locus, there were 5 alleles in loci ADL268 and MCW183 at most, and 3 alleles in MCW248 at least. The 197bp of MCW67 brings is the special band in system â…¡, and the special band in system III is the 318bp of MCW183. 10 alleles and 11 genotypes were detected with 2 alleles per locus in 5 blood protein polymorphic loci, mean heterozygosity in 5 microsatellite loci in the 3 systems were the system â…¢0.5857, System â…¡ 0.5569, System â…  0.5302 form high to low, and the similar results were found in the locus average polymorphism information content analysis, as the result, the conclusion of the low selection of the 3 systems in Chai chicken was made. It shows that the Chai chicken has the rich heredity diversity and high the heredity selection latent capacity. Mean heterozygosity in 5 blood protein polymorphic loci in the 3 systems were the system â…¢0.3992, System â…¡0.3929, System â…  0.3817 form high to low. It shows that the Chai chicken has the poor heredity diversity. Under three models for microsatellite evolution, IAM, SMM, AND TPM, each population was significantly influenced by bottleneck effect and in mutation-drift equilibrium by sign test and Wilcoxon sign-rank test in 5 blood protein polymorphic loci, and not significantly influenced in 5 microsatellite loci. According to the frequencies(q) of 5 marked loci, the gene differentiation(GST) and fixation index(Fst) of each system were calculated. The clustering was done using Nei's standard genetic distance.
