Mini core collection is a representational concentrate population of Chinese 23000 soybean germ plasm. We research the genetic diversity of mini core collection, this contributed to the in-depth evaluation and excavation excellent genes, explore new types in mini core collection.We using SSR molecular markers linked to soybean QTL to check mini core collection, research genetic diversity of mini core collection on the gene level, the main results were as follows,1. Between different ecotype of Mini core collection, Huang-Huai summer soybean has the highest genetic diversity, Huang-Huai summer soybean cultivation area is the center of genetic diversity. A total of 406 alleles were ampified at 59 SSR loci,the average number of alleles at per locus was 6.88, allele size segments ranged from 90 to 355bp and the average gene diversity was 0.589.2. Different genetic linkage group revealed genetic diversity differences, according to the allele number from decreasing order as follows,C2>M >F>L Genetic diversity arranged by decreasing order was M>C2> F>L.3. Breedings had a relatively smaller number of alleles and genetic diversity than landraces, but no significant differences abserved. Breeding may reduce the genetic diversity.4.Soybean mini core collection was divided into 7 groups by software STRUCTURE. Breedings in the mini core collections affect the results of division.5. Significant (p<0.05) LD was observed in model-based groups. The ratio of Loci pairs in significant (p<0.05) linkage disequilibrium in model-based group was, group I 0. 041, group II0.035, group III 0. 047, group IV 0. 023, group V 0.065, group VI 0. 073 and group VII 0. 069.
