130 individual Fuan buffalo altogether from four populations (Fuan, Mingqing, Gutian, Nanjing) were selected with eight microsatellite sites(ILSTS061,CSSM047, CSSM043,CSSM041,CSSM038,CSSM036,CSSM033 and CSSM019) in order to analysis population genetic structure and indicate the degree of genetic diversity. The results were showed as follow:(1) There were 78 alleles of 8 microsatellite sites in 4 Fuan buffalo populations, in which the coexisted allele were 50 and the not coexisted allele were 28. Allele frequency was from 0.0125 to 0.5278.(2) Genotype was from 6 to 29.The largest mumber genotype were 29 in the locus of CSSM043 in Fuan population, while the lest genotype were only 6 in the locus of CSSM036 in Mingqing population.(3) The average polymorphism information content (PIC) , average heterozygosity and mean effective number of alleles in 4 Fuan buffalo populations were 0.8172 + 0.0230,0.8204±0.0294 and 5.85±0.84, respectively. And the average heterozygosity which varied from the highest in Fuan population (0.8512±0.0215) to the lowest in Mingqing population (0.7816±0.0604) respectively. And the average PIC which varied from the highest in Fuan population (0.8481 + 0.0226) to the lowest in Mingqing population (0.7770±0.0595) respectively.(4) In 4 buffalos populations, the genetic distance value was 0.3518 between Mingqing population and Nanjin population, The genetic distances value was 0.3125 between Mingqing population and Gutian population; The genetic distances value was 0.2409 between Fu-an population and Nanjing population; The genetic distances value was 0.2082 between Gutian population and Nanjing population ; The genetic distances value was 0.2023 between Fu-an population and Gutian population; The genetic distances value was 0.1832 between Fuan population and Mingqing population .Based on Nei' s standard genetic distance, dendrograms were constructed using the unweighted pair group method with arithmetic mean (UPGMA) : Fu-an population and Mingqing population were grouped together; Gutian population and Nanjing population were clustered together.
