455 isolates were isolated from the samples of cotton drooping disease collected from 18 counties of 4 main cotton productive districts in the Southern Xinjiang, among which 345 isolates were identified as Rhizoctonia solani Kühn After anatomist discrimination to these 345 Rhizoctonia solani Kühn, these isolates were categorized into three anastomosis groups such as AG-1, AG-4 and AG-5. And their occurrence frequency of which was 3.76%, 91.88%, 4.35%, respectively8 isolates blonging to one group were inoculated to malt albumen peptone (mda) culture medium, identifying vegetative compatibility groups showed that each anaostomosis group has the vegetative compatibility groups and intraspecies differentation, among which 317 isolates identified as AG-4 blong to three vegetative compatibility groups, 13 isolates identified as AG-1 and 15 isolates identified as AG-5 each blongs to two vegetative compatibility groups.This concultion clearly showed that Rhizoctonia solani in the Southern Xinjiang has interspecie differentation .The results of cultural characterics showed that there were significant differences in the colour and the shape of the colony, structure, size, the number of the arial hyphae, quantity, distribution of sclerotia, or color of culture media. The Different anaostomosis group and representive vegetative compatibility groups were tested on nine different species cotton planted in green house. The results of pathogenicity test indicated that AG-4 had the strongest pathogenicity ,AG-1 and AG-5 had weakest pathogenicity.Through the comparation between typical DNA extracts and the improvement of CTAB,we knew that the efficiency of CTAB improvement was the best. PCR Between the different anaostomosis groups had significant differences such as, the number of bands, the difference of bands location,the dendrogram derived from RAPD data by Unweighted Pair Group Method using Arithmetic Average(UPGMA) suggests that 34 isolates could be diveded into 5 subgroups with the genetic distance of 0.69. Each anaostomosis group had a significant difference and similarity level among the same vegetative compatibility groups, as well as the same anaostomosis group from different districts. This demonstrated that there was a significant genetic variation between anaostomosis group and vegetative compatibility group.
