The early and late of nectarine determined its economic benefit . We studied maturity related markers to offer a basic theory for nectarine breeding. SSR markers have abundance polymorphism, phylogenetic relationship of prunus and gene marker related nectarine maturity were studied by SSR marker.The main fruits of this research were followed:1. F1 plants of the direct cross of"Qinguan2"and"Shuguang",two nectarine varieties ( Prunus persica L. var. nectarina) was used at the materials to screen by SSR and BSA(Bulk segregate analysis) the molecular markers closely linking to maturity gene of nectarine. We optimized PCR syetem and found the most appropriate system was: Taq polymerase 0. 3μL ,MgCl2 2.5μL,10×PCR buffer2.5μL,dNTP 2. 0μL ,primer 1.2μL, DNA 30ng.The two parents was selected by 51 primer pairs of SSR, as a result 31 primer pairs of SSR behaved diversity, then the pairs were selected by two pools, one molecular marker linking to precocity and serotinous gene of nectarine were screened from 31pairs SSR primer.2.There was different between two parent and mixture pool to use primer pair P21.The result was validated in 90 progeny. Band a appeared in 44 progeny, more in serotinous and less in precocity,so band a may be the minor gene for governing late maturity trait. Band b appeared in 71 progeny. The percentage was 79%.Band b appeared in 38 precocity progeny, 4 precocity progeny without band b . Band c did not appeared in two parent and mixture pool, but in progeny. There were 23 progeny with band c. The more is precocity progeny. so band b and c may govern precocity gene as major gene.3. 16 primer pairs reported were studied in peach , plum , apricot and almond , all materals have band with all primers. There was 12 primer pairs with polymorphism (75%). The total band quantity was 45 with 16 primer pairs, and the polymorphism band was 43(95.6%).4. The clustering result was :peach and almond was one group;apricot,plum and Australia peach stock was one group.
