PCR-RFLP, PCR-SSCP and DNA sequencing were used in this paper to study the genetic diversity of fatness candidate genes (preproinisulin, ACBP and TTR) in Peking duck and Cherry Valley duck (including 384 ducks). The association of the genetic diversity and carcass traits in four duck populations were studied. The aim of this study was to finel some genetic markers which associated with important economic traits; provide some imformation for breeding in native duck population, establishment the database of molecular markers, maintenance and using breeds resources. The results were showed as follows:1 The diversity of preproinsulin gene and their association with carcass traits.(1) The study results showed that there were two diversity loci in preproinsulin gene intron region.(2) The analysis of population showed that there were some differences in alleles and genotypes among different populations. The frequency of B allele was higher than A allele in Peking ducks, especially the Z4 population. But it was lower than A allele in cherry valley ducks.(3) The analysis ofχ2 test showed that all the four population were all at Hardy-Weinberg equilibrium (P>0.05). The differences of different genotypes among Peking duck populations and cherry Valley duck population were no significant difference (P>0.05). The average heterozygosity of them was 0.48. The average PIC was 0.36. So they were medium diversity (0.250.05) except Cherry Valley ducks. The average heterozygosity was 0.302. The PIC was 0.372, the PIC was highest in hybrid Pekirg duck population (0.401) and lowest in Cherry Valley population(0.322).(4) The variance analysis results showed that the different genotypes of carcass traits had significant of intron-2 of ACBP gene only in Peking duck populations. In Peking ducks, the net carcass weight and leg muscle weight of genotype AB were significant higher than gene AA.3 The study of genetic diversity of TTR gene in ducks.The sequencing results showed the length of TTR gene intron-3 was about 1200bp.
