With the development of sequencing technology, more and more genomes are sequenced, resulting in a large amount of available data. This study was built on this basis, using bioinformatics tools,to assembly mitochondrial genome for species which don’t have complete mitochondrial genome. This paper assemblied and compared the mitochondrial genomes of the chimpanzee and eastern lowland gorilla. Both mitochondrial genomes of two orangutans include 37 genes:13 protein-coding genes (PCGs), two ribosomal RNA gene (rRNA) and 22 transfer RNA (tRNA).This is consistent with other mitochondrial genomes of orangutans which have been sequenced. This study calculated the nucleotide sequence and amino acid sequence differences of each protein-coding gene between the chimpanzees and eastern lowland gorilla. Results show that protein-coding genes sequence of the two apes exists obvious difference. This can be used as the molecular basis to distinguish chimpanzees and eastern lowland gorillas. In this study, mutation rate of cytochrome c oxidase genes(COX1、COX2、COX3) and ND4L gene is lower than the NADH dehydrogenase (NDl, ND2, ND3, ND4, ND5 and ND6).This result is consistent with previous research results. We also compared them with the previously published several kinds of the mitochondrial genome and hominid phylogenetic relationships are discussed in this paper using the nucleotide sequence of the mitochondrial genomes and its coding amino acids sequences.
