A preliminary study is made to find the community structure of bacteria, archaea, and fungi in the badain jaran desert lake by using pyrophosphate high-throughput sequencing method for the first time. The study has a certain theoretical significance for diversity and functions of microbe, and can also provide basic basis for the development of microbes resources in the extreme environment. Based on the diversity index and the characteristics of community structure, and combined with salinity, the results are got as followings:(1) In the region, the diversity of bacteria is higher than that of archaea and fungi, and the diversity of fungi is the lowest.(2) We obtained 453137 valid sequences from 9 samples of the desert lakes. The average amount of sequence of each sample is 50348. In which bacteria has nine phylums, and the dominant bacterial community is Proteobacteria, Bacteroidetes and Chloroplast. The analysis of diversity index shows that the diversity of bacteria in freshwater lake is highest. Dominate species of bacteria is more prominent in the extreme high salt environment, with the increasing of salinity the known species decreasing, but unclassified makes some increasing.(3) To study archaea community diversity in sample region, the research result shows that:all of the 9 salt lake samples obtained 292217 effective sequence, each of sample has 32468. It has 11 archaea phylum, euryarchaeota is the dominant. In the 11 archaea genus, Halorubrum and Natronomonas are the dominant archaea, and have Halophilic characteristics. With the increase of salinity the archaea community diversity decreases, the higher salinity will lead to the disappearance of some species. The diversity of high salinity showed higher than low salinity sample, the medium salinity lakes with similar archaea.(4) The fungal community study shows that it obtained 638181 clean sequences in the eight samples, the average of each sample is 79772. It has ten fungal phylums, in which unclassified phylum is dominated. The analysis of diversity index shows that extreme environment samples present a similar community, the secondary salinity lake showes high species richness and species diversity.
