Bioinformatics is a new cross subject including biology, mathematics, physics, and informatics. It is a very important way to storage, retrieval, analyze large amount of data by computer technique. Proteomics is an important aspect of bioinformatics. Structure comparison is one of directions of bioinformatics development. Through the comparison of protein structures we can find some hiding information which is unable to be found by sequence comparison, which is a target of structure comparison. Then the development of protein research is promoted by it.This paper presents a new way of comparison is according to the trait of antibody interface three-dimension structure, which is based on the protein structure comparison. This method only uses coordinate of atom rather than any amino acid sequence information, therefore, it is a true three-dimensional structure comparison approaches. Firstly, we use local coordinate system to align two objects from which we search the matching atom. Secondly, broaden search area to find the biggest partial similar structure. Then use IPC arithmetic to improve the matching accuracy. Finally, take the matching atom as the study data of biology. The feasibility of arithmetic is validated by experiment.There is no topological information at the point where scattered point set. According to the relationship between point and those of surrounding neighborhood, this paper gets character information of points, and then classifies them, which can reduce the number of local search sites of antibody interface structure comparison arithmetic; as a result, the complexity and the running time of algorithms will be reduced.
