Zhuang ethnic group ,the largest minority in China, is very closed to Thai and Lao in affiliation and plays greatly important role in the genetic structure of East Asian population. However, without written language, it is quite difficult to trace back Zhuang's origin and migration history according to existent records. Therefore, Zhuang people can only be classified into northern and southern group basing on their dialects. In order to understand Zhuang's internal genetic structure, herein, the DNA diversity of 8 Zhuang branches were investigated after determining their Y-SNP, Y-STR and mtDNA haplogroups(haplotypes) which represent paternal and maternal inheritance respectively with 18 East Asia specific Y-chromosome biallelic markers, 7 Y-chromosome STR markers and mtDNA HVSⅠusing DNA sequencing, RFLP, fluorescence-PCR techniques and detail genetics analyses such as principal component, hierarchical clustering and AMOVA analysis. As a result, on Y-chromosome, O*, O2a and O1 were found to be the most common haplogroups in Zhuang populations, where O* and O2a were the original component; O1, the core component of Baiyue from eastern China, was brought to Zhuang later; and finally, O3 from northern Han was introduced, which is quite consistent with history records and other anthropologic studies. In addition, A Hongshuihe-centric, east-to-west gradient change rather than an expected south-north profile was observed in Zhuang's genetic structure when various genetic analyses were done, indicating that the traditionally linguistical classification of northern and southern Zhuang group is short of genetics supports.On mtDNA, the haplogroup frequency distribution pattern of it also revealed Zhuang is very closed to Baiyue although more detail researches needed.
