First, we introduce the background and development of bioinformatics andgenomics. Then we give the detail of the chaos game representation and how toconstruct the phylogenetic tree and some related knowledge.In this thesis, we propose to start from the chaos game representation of thegenomes and its translated protein sequences, and then obtain a measure. Basedon the measure, we calculate the correlation distance to get a distance matrixwhich we can use to construct a phylogenetic tree. In order to test our method,we choose two diferent data sets: complete mitochondrial genome sequencesof64vertebrate; genomic protein sequences of30parvovirus. We discuss theclassifcation of the species of the two sets. The results show that the method isefective.The method can be improved to get a better result in some respects. Weneed further researching and experiments.
