Simple sequence repeat (SSR) is often described as gene "stutters". It is composed of1-6base pairs tandem repetitive DNA fragments, widely exists in eukaryotic and prokaryotic genomes.At present, the generation of SSR considered by DNA replication when slide polymerase chain mismatches and form.With the deepening of the study, found that SSR has important biological function, influence the evolution of life, heredity and variation.Adenovirus is a DNA virus and can be divided into7subspecies, often cause upper respiratory tract and epithelial cells of the eye infection.Human adenovirus in addition to the B and D subspecies, the remaining subspecies are Coxsackie adenovirus receptor, B and D subspecies respectively different virus receptors,different human adenovirus subspecies can also cause different diseases.In our study, the simple sequence repeat in31genomes of human adenoviruses B and39genomes of human adenoviruses D were analyzed.Firstly extracted SSR from whole genome sequence then begin biological information analysis for this genome.The results showed that in human adenoviruses B and D subspecies the average relative density was very similar, but the distribution of different repeat motifs was markedly different. The trinucleotide repeats had higher proportion in the D subspecies. In mononucleotide repeats the (A)n and (T)n were predominant and the (CG/GC)n were more in dinucleotide repeats in Human adenoviruses B and D subspecies. In many sequence alignment analysis of same subspecies, the D subspecies showed higher stability. Then, in view of the neighboring bodies related to virus infection Penton、 Hexon、Fiber structure for independent analysis.Results show that the two subspecies of each structure have some similar in size and located of the whole genome.In the each structure the average relative abundance and the average relative density of SSR and the number of SSR have some similar, in the some details appear different regular pattern.Sequence alignment of each structure according to nucleic acid and protein,although the nucleic acid sequence similarity is not high,but the similarity of protein sequence is highly conserved.In the Penton structure, B subspecies have type2of SSR and (CG)3,(CCT)3repeat in it; D subspecies have type1of SSR and all exist (CTC)3repeats.In the Hexon structure, the two subspecies are mainly type2of SSR, B subspecies exist mostly (CT)3and (ACC)3repeat; D subspecies exist (ACC)3repeated.In the Fiber structure, mainly for type1of SSR in two subspecies, B subspecies exist mostly repeat (AG)3; D subspecies have repeated (CG)3.In each structure, only in the Penton of B subspecies have (CCT)3can express to produce amino acids of Pro,then other type of3can not express to produce amino acids.The specific distribution of SSR may be related to the evolution mechanism and different pathogenicity of Human adenoviruses B and D subspecies.
