axy gene code granule bound starch syntheses(GBSS), GBSS controll the synthetic of amylase, variations of waxy gene may reduce the content of amylase or no amylase synthetic.Fifty-three millets cultivars and strains from different ranges were used for analysis on agronomic and qualities traits,15of them were used for polymorphismof waxy gene by Multiple sequence alignment. The results were listed as follows:(1) Variability of agronomic traits were0.07-0.28in foxtail millets, that of growth period was the minimum with0.07, that of spike grain weight was the maximum associated with0.28. Section spike length, numbers of section/leaf numbers, coarse, spike weight, thousand kernel weight had very significantly positive correlation to production, plant height had significantly positive correlation to production. The tested strains were divided into9groups using class average method at euclidean distance0.8354. The third group had the higher yieled than the other groups, associated with7005Kg/hm2. They were09-220,09-221, Chi10-321, Zhaonong21, jui-108, Xingu10, Qingusan, Hongguzi, Chigu4and Dabaimao.(2) Variability in gel consistency were83-175mm in53tesed millets, gel consistency in6millets were above150mm, such as Jingu5and Chigu16, and so on. gel consistency in33millets were above115mm. Alkali value elimination in53tesed millets were above3, associated wirh middle-low gelatinization temperature types. Frequency of waxy, low amylase content and no-waxy types were25%,44%and31%, respectively. Amylase contents in10materials were14%-16%, such as Jinguzi, Huangniagu(00001534) and so on.(3) Primer combination in exl/TSI2R, M5/M9and ex2int2/ex4were amplified250bp-500bp,2000bp and1000bp fragments in fifteen millets, respectively. primer exl/ex2did not amplified fragments in Ligu21,Chigu4, A2buyududi and A2-lbuyuxi, but amplified1200bp fragments in the other11millets. M2/R4did not amplified fragments in Fengtian501and Jinfenggu, but amplified about1500bp fragments in the other13materials.(4) Compared with KF372879sequencs from Gene Bank,365SNPs and2082amino acid variations were detected. Compared among different cultivars, Chigu6、Chigu16and Gongai5had nore SNPs than the others, associated with37、38and37SNPs, respectively. Chigu4and Ligu21had less SNPs than the others, with16SNPs. Dabaimao, A2-1buyuxi, Fengtian501, Gongai5and Chigu5had more SNPs in exon than the other strains, with6、5、5、5and5SNPs, respectively.12variations were discovered among Shilixiang, A2buyuxi and A2buyududi,10 variations were finded between A2buyuxi and A2buyududi in our trial.
