With people’s change of consumer attitudes and cultural structures, The role of horses from the past to the present, changing into recreational riding fitness tool. It is a hot job of Breeding horses to cultivate a fine varieties of horse which has both good speed and endurance,but also adaptability and high resistance to disease. Bone marrow is the typical organ for studying the immune function. The functions of the bone marrow is haemopoiesis and generating immune cells and factors.This study is helpful to analysis the differences of immune system between different individuals. In this study, Illumina Miseq high-throughput sequencing technology is used to sequence Mongolian Horse and Thoroughbreds’bone marrow expression profiles. After processing the data obtained with the software,then use Gene Ontology、KOG and Kyoto Encyclopedia of Genes and Genomes to comment the genes we get.The result shows:1.Mongolian horse and Thoroughbred’s sequencing raw data size is3M. After process the raw data, there are7116170and7219956effective reads.2.Two libraries’ reads map to the horse chromosome show that, there are more genes map to the1th、8th and the11th chromosome and fewer genes in the29th, the30th and the31th chromosome.3.There are318ifferential genes in these two expression profiling libraries. Mongolian horse marrow expression significantly upregulated genes have241,the others are down-regulated genes.21immune-related genes are found.4.Gene Ontology and Kyoto Encyclopedia of Genes and Genomes enrichment analysis show that immune-related genes are being. KOG functional enrichment analysis shows that Amino acid transport and metabolism and also Lipid transport and metabolism in Mongolian horse, the number of down-regulated genes higher than upregulated genes.
