The genus Populus is one of the most world wide plant forest species. Beacuse of its small genome size and the economic importance, Populus was selected as a model system in perennial forest trees. In the recent decade, the SNP research of human developed very quickly. Trees SNP research also has begun. This experiment used the next generation sequencing technology to research poplar SNP of the parents.In the course of this research, we used the leaves of P. deltoides(♀)×P. simonii(♂) as experimental materials. After the next generation sequencing, a total of 48 Gbp data were obtained. The average sequencing depth was 50 x in parents. A total number of 2,485,674 SNP loci and 158,311 InDels were identified in the female parent by mapping the short reads to the Populus’ reference sequence. In the male parent, we also found 2,602,191 SNP loci and 157,226 InDels. There were 587,563 common SNP loci between the parents. Of all the SNPs in male parent, there were 2,219,669(85.3%) SNPs between genes sequences and 382,522(14.7%) SNPs in gene sequences, including 150,901 SNPs in exon and 41,973 SNPs in UTR. Of all the SNPs in female parent, there were 2,118,118(85.213%) SNPs between genes sequences and 367,556(14.787%) SNPs in gene sequences including 142,777 SNPs in exon and 39,075 SNPs in UTR. There were 1,663,403 transitions and 938,788 transversions in male parent and the Ts/Tv ratio is 1.7717. There were 1,559,678 transitions and 925,996 transversions in female parent and the Ts/Tv ratio is 1.6842.Our results showed that the parents have a large number of mutations in the evolutionary process. There was a small amount of same variations(18%) in parents and the variation between gene sequences were more than the gene sequences’. The whole genome resequencing technology has become a effective tool for rapid and efficient generation of a large-scale SNP in Populus. These SNPs should be useful for the construction of genetic linkage map and comparative genome analysis in Populus.
