Through the integration and optimization of enterprise resources, it enhances the efficiency of resource using, promotes the realization of the strategic objectives of the enterprise. Since the financial crisis, the amount of the global trade trading declined seriously. As a barometer for the global economy, the shipping industry is suffering a brutal shock and severe test. In 2014 December, the Chinese State Council approved Tianjin, Guangdong and Fujian three experimental free-trade zone after Shanghai Pilot Free Trade Zone. In the face of opportunity and crisis, the shipping industry must improve its internal management level and strengthen its ability to resist risks. Therefore, setting up a perfect internal control system and improving the internal control management level has become the key actions to deal with the crisis to the shipping enterprise for now. And it is worthy studying the internal control problems of the shipping industry.In this article, it takes the representative shipping enterprise A company as the research object. Firstly, it introduced the background, significance and the domestic and abroad existing research results of the internal control. Then start from the basic theory of internal control, illustrated the meaning, objectives and elements of internal control. This article selected A shipping company as a case, listing the construction of the internal control and the specific problems, and analysed the internal and external reasons of this problems. Finally, it put forward the general idea of internal control optimization according to the reasons of defects, and raised the concrete optimization scheme of the internal control. As a closed loop system, the improvement of the internal control is a gradual cycle process. With the continuous improvement, internal control system could play an important role in the corporate governance, it would ensure the company to make the right decisions, bring reasonable constraints and effectively monitor to the management layer, and promote the sustainable and healthy development of the company ultimately.
