Objectives Related oil biosynthesis genes were identified by the comparative genome and phylogenetic analysis was conducted on the bases of the whole genomes from soybean, arabidopsis thaliana, medicago, lotus, tomato and grape. Analysis of the positive selection of oil biosynthesis genes and gene recombination by gene loss and conversion, explore the adaptation evolution pattern of soybean oil biosynthesis gene families. Methods Homologous comparison searches were employed to identify the members of oil biosynthesis gene families from soybean, arabidopsis thaliana, medicago, lotus, tomato and grape, which were used to construct the phylogenetic tree. The results by gene synteny software tool analysis within and between species gave the homologous gene sequence fragment inferences on their chromosomes, and confirmed the duplication genes produced by polyploidization cooperating with homologous genome structure analysis. The conclusions about the relationships between gene family adaptation evolution and polyploidization were draw based on the analytic results of positive selections, internal replicate gene, gene conversion and the features of replicate gene produced by homologous genome structure analysis. Results There were total 4215 oil biosynthesis genes obtained from soybean, arabidopsis thaliana, medicago, lotus, tomato and grape, among which 1259 oil biosynthesis genes were from soybean. Large number of repeat sequence fragments existed within soybean and between other 5 species. 16.68% of soybean oil biosynthesis genes were involved in gene conversion, and 80.04% of those were producted by the whole genome duplication.Positive selection analysis results indicated that some of the soybean oil biosynthesis genes were affected by it in order to adapt themselves to the evolution process. Conclusions The genes from the whole genome duplication provide genetic basis for evolution study of gene family, oil biosynthesis genes undergone positive selection and adapted to the environment.
