Biological metabolism has always been one of the basic fields of life science research.It has important significance in the fields such as biology,medicine,pharmacy etc to study thoroughly on the structure,functions and principles of biological metabolic networks.Biological metabolic processes can be extremelysmall and complex,and if it can be visually demonstrated,it will provide great convenience for the study of the metabolic networks.How to establish the model of biological metabolic network is always the focus of research.The traditional biological modeling methods havenarrow scopes of application.And it cannot simulate the tiny metabolic reaction process.What's more,it's confined to the modeling of the single reaction equations and linear equations,which has low fit with the metabolic reactioin networks.As for these defects,as well as the special requirements for the modeling and analysis of biological metabolic networks,this paper studies the modeling based on hybrid Petri nets as follows.(1)The first section summarized the development of the theory of modeling with Petri nets,and induced the research status of the modeling and analyzing based on PN.Moreover,it introduced lots of excellent theory and methods on the modeling of biochemical networks and the optimization of Petri nets.(2)To model and analyzewith the hybrid Petri net,a detailed modeling procedure for HPN modeling of biological metabolic networks is proposed,which can be used to carry out biochemical modeling in the absence of relevant theoretical knowledge,biochemical experiment environment and conditions.Following the proposed procedure,a HPN model of the tricarboxylic acid cycle is established,and then the model is simulated and analyzed by using the modeling software SNOOPY2.0,which proves the correctness and feasibility of the suggested theory.(3)On the basis of the HPN model of TCAcycle,the hybrid Petri net model has been expanded.And a hybrid functional Petri net model is established,which is more suitable for the modeling of biological metabolic networks.Then,a state outputting algorithm for the process of biological metabolic network is proposed,which realizes the monitoring and data acquisition of the reaction process.Finally,the feasibility of the proposed algorithm is demonstrated by a simple example in the model of TCA cycle. |
