Protein classification is an important part of protein science.Which has attracted the attention of many scholars in recent years. In order to fully reveal the structure and function of protein, the study of protein classification has become an important research topic, and the problem of protein classification plays a very important role in the theoretical and practical research of biophysics. The study of protein classification has important applications in predicting protein structure and function. At present, the wavelet transform analysis method is used to predict the second structure of non homologous proteins in protein structure classification problems with higher accuracy. At the same time, with the continuous development of molecular graphics, according to the existing protein structure database to visualize the three-dimensional structure of known protein molecules,it can be more intuitive and clear to obtain the information related to protein structure and biological function. The main contents of this paper are as follows.Firstly, the general methods of protein classification and X ray diffraction are given. The methods of classification research, the four level classification structure of protein and the principle of X ray diffraction are expounded. The detailed derivation of the Prague equation and the application of X ray diffraction in biological and medical imaging are mainly given.Secondly, the protein structure was classified based on wavelet analysis.First of all,the primary sequence of protein is obtained from the protein database, and the 5 order Harr wavelet analysis is used to analyze the eigenvalues and hydrophobic value of each amino acid in the sequence. Then the correlation is found by the graph of the wavelet analysis. After calculating the data which is obtained by the wavelet analysis, the interaction between the amino acid eigenvalue and the hydrophobic value of the protein is found. The correlation coefficient was related to the classification of protein structure. At last, the amino acid sequence of 180 sets of proteins was randomly downloaded on PDB website. The results showed that the accuracy of the classification of a type and ? type protein molecules reached 89.65%,the accuracy of the molecular classification of ?? type proteins reached 92.86%,and the results showed that the wavelet analysis method is effective in protein structure classification. Finally, modeling and comparative analysis of two kinds of structural similar proteins are concerned.Particularly, three dimensional modeling and analysis of two kinds of proteins with similar structures and different sequences are established.Firstly, the protein analysis model of VDW model, ball stick model and drift model are studied. Then, based on the principle of X ray diffraction, three models of hemoglobin and myoglobin are established, such as the ball model, the sphere model and the cartoon model, and the comparison is made on the 5 order Harr wavelet transform. As a result:there is a great difference in their sequence. From the cartoon model,we can clearly see that all two kinds of proteins are single strand a type proteins, and their type of helix leads to the similarity of their function.
