The important biological roles of long noncoding RNAs(lncRNAs)have been revealed in recent years,such as involvement in cell differential,tissues development,disease and epigenetics regulation.Meanwhile,the bioinformatics resources and tools are also rapidly increased.Retina is an important structure of visual system.The previous studies revealed that lncRNAs might play an important role in the retina development and the eye diseases.However,until recently,lncRNAs expressed in mouse retina have not been systematically identified.This work(1)firstly summarized the bioinformatics tools and databases that are involved in the lncRNA identification,expression analysis and function analysis.(2)Then,by using the strandsspecific transcriptome sequencing,we generated the transcriptomes of embryonic mouse retinas(E12.5-E17.5).A further identification of lncRNAs was performed mainly using the Tophat/Cufflinks/CNCI tools.Finally,1,340 multiple-exon lncRNA transcripts was identified,which were assembled into 941 locus.These lncRNAs contained 761 lincRNAs,309 intronic lncRNAs and 270 antisense lncRNAs.Notably,about 7% of the identified lncRNAs were the first time to be identified.Further analysis revealed that the identified lincRNAs were highly associated with the retina tissue in function.(3)RT-PCR was used to validate the expression of 18 lncRNAs and found 12 of them were expressed in the retina,which included five novel lncRNAs.This work summarized the resources and tools in lncRNA study,which would be help for researchers with the similar interests.We also systemically identified the lncRNAs expressed in the embryonic mouse retina.It will be a foundation for further exploration of the lncRNA's biological roles in the retina development.
