This study selects 100 stablestrains of rice DH population(ZJDH)as research material hybridized by indica ZYQ8 and japonica JX17.On the basis of high-density SNP genetic map build by SLAF-seq method,we study the distribution of leaf pubescence in DH population hybridized by indica and japonica,locate leaf pubescence QTL,and analyze high differentiation of indica-japonica area or locus in rice genome with sequencing data of indica and japonica rice varieties in RiceVarMap database at the same time.And we explore a new way to locate genes related to indica-japonica differentiation combining linkage analysis and association analysis.The main results are as follows:1.We find that leaf pubescence presents a bimodal distribution in ZJDH rice population,and the ratio of strain of partial indica and partial japonica is in accordance with the proportion of 1:1,which indicates that the leaf pubescence may be controlled at least by one pair of main gene loci.2.We detected 4 QTL associated with leaf pubescence of rice,with LOD value of 5.05 ~ 27.04,and each locus has 20.60%~71.40% contribution rate,and 4 QTL all distribute on chromosome 6 of rice with close proximity.And one qlp6-1 locus is with 27.04 of LOD value and 71.40 % of contribution rate.3.We screened 560,256 SNPs on chromosome 6 of rice.Analyzing the genetic differentiation coefficient(Fst)of single SNP of indica-japonica population,we discover that there are 2 high differentiation of indica-japonica intervals.Comparing and analyzing the located 2 intervals and leaf pubescence locus,we that these 2 intervals are in leaf pubescence QTL.And it shows that the overlapping interval of indica-japonica differentiation and leaf pubescence QTL on chromosome 6 of rice,may exist gene locus of leaf pubescence.4.Selecting interval 1(qlp6-1,qlp6-2)of leaf pubescence QTL,after analyzing and filtering gene related to leaf pubescence,we get 1,317 non-synonymous SNPs with Fst value > 0.8 distributed in 420 genes.345 genes are left excluding 75 pseudogenes in indica rice populationand,these genes might exist candidate genes which control leaf pubescence of rice.
