Metapopulation characterizes a phenomenon that populations are often local-ized extinction in space, but can be resettled and regeneration, and plays an im-portant role in the conservation of biological diversity. The food web describes a complicated relationship of energy transfer and affects the survival and extinction of entire ecosystems. Considering the important role of the metapopulation and the food web in the ecosystem, we in this paper analyze two metapopulation models with the food web structure-apparent competition and intraguild predation.In this paper, we establish the metapopulation models with apparent competi-tion and intraguild predation, and analyze the existence and stability of equilibrium. With the help of a large number of numerical simulation, we prove the existence of apparent competition and show that the increasing of the proportion of habitat de-struction is advantageous to the vulnerable prey population. In particular, in order to protect the endangered prey population, we establish the corresponding control strategies. For the metapopulation model with intraguild predation, we explore the problem of three species coexistence, and discuss the possible control strategies when the shared prey is in danger.
