A rapidly growing area of genome research is the generation of expressed sequence tags (ESTs) in which large numbers of 4704 clones were randomly selected from rice stem cDNA library and then they were sequence. The collection of ESTs reflects the level and complexity of gene expression in the specific tissue. A total of 2860 ESTs were generated from stem tissue of young rice 5-6 leaf period and only 1129 ESTs were categorized into 18 groups categories of biological roles according to MIPS. The two largest categories of ESTs according with each role were metabolism and energy with 18.95 % and 16.03 %, respectively. Clustering and assembly of these ESTs resulted in a total of 2235 (TUT) with 1912 singleton and 323 contigs ESTs. Results of the EST data show 17 highly expressed genes represent by contigs composed of 6 or more ESTs, where the most abundant contig was Chlorophyll a-b binding protein 2, chloroplast precursor with 43 ESTs similarity to Oryza sativa and following with tubullin alpha-3 chain from Hordeum vulgare, homology to Oryza sativa with 10 ESTs. cDNA microarray of stem rice were using for detect high genes expression profiles induced by specific probes of phytohormone gibberellin en different time (12 and 36h). The result of array after hybridization show three genes induced by gibberellin in 36 h that may be play role in stem elongation and four genes related with a photosynthetic process and a large group of genes related with protein synthesis and metabolism were also expressed in this array.
