In the "One Country Two Systems" framework, to do research on cooperation relationship between Shenzhen and Hong Kong, explore path and implementation methods for innovation resources docking between Shenzhen and Hong Kong will have an important role on both social stability,economic development,upgrading regional innovation capability and international competitiveness, have a positive reference for promotion of cross-border cooperation ,even the innovation system win-win development across the Taiwan Strait and the Asia Pacific region, and achieved a significant impact on the peaceful reunification of the motherland. Morever, because of the difference on social systems, political and economic system ,legal systems, and different customs territories, etc, affected the strategy planning and coordinated development to a certain extent, innovation resources docking are not smooth enough. To establish the new techonology cooperation mode and regional innovation system, enhance the cooperating quanlity and level, explore new cooperation area is the crucial problem in ShenZhen and HongKong development totally and key point of the paper.
