51 strains of Lactobacillus were pure culture isolated from traditional home-made koumiss collected in the Mongolia and XiLinGuoLe region, Inner Mongolia, china. The DNA polymorphism of the use of afternative molecular markering methods were investigated:enterobacterial repetitive intergenic consensus PCR (ERIC-PCR) and amplified fragment length polymorphism (AFLP). All achieved results from 2 applied markering methods were analyzed with the UVP-labworks software. The data were used to construct UPGMA dendrograms with the NTSYS software. All strains can be classified into 11 ERIC and 8 AFLP groups (similarity coefficient = 0.8). Strains of L. coryniformis subsp. coryniformis, L. kefiranofaciers and L. Acidophilus could not be distinguished efficiently by AFLP. The ERIC-PCR results were consistent with that of the traditional method.In the further study, genotype identification in genus of 15 L.casei strains, 17 L. acidophilus and 2 standard strains were carried out. The result showed that L.casei can be classified into 6 ERIC and 7 AFLP genotypes, L. acidophilus can be divided into 12 ERIC and 11 AFLP genotypes (similarity coefficient = 0.8). The results of two markering methods indicated that most of the ERIC-PCR and AFLP classifications results were not inosculation, but the strains isolated from diffierent area exhibited different ERIC and AFLP genotype.
