The biological resource is one of the most important of production at present. To protect the ecological environment is one of the important aspects for using the biological resources rationally. The underground factor groups of the ecological environment impact on the ecosystem through the process of rock-soil evolution complexly and interrelated. In a certain climatic zones, the survival of biology was decided by geological conditions—the ecological geo-environment.In the southwest China Karst region, which center is the Guizhou Province, the available water and soil resources for the surface biology are limited. So in this area, ecological geo-environment is extremely fragile and the ecological problems are more serious. It is very urgent to protect and restore the ecology of this area. Therefore, the first step to solve the problem is to carry out the quality evaluation of the ecological geo-environment. And then, the differences of quality level and its impacted reasons should be revealed and the method for restoring and protecting the ecology should be submitted by the research.A set of representative, comprehensive and workable indexes system of the ecological geo-environment for quality evaluation in the Karst region was established on the basis of the discussion of the meaning of ecological geo-environment thoroughly and the analysis of the elements of ecological geo-environment fully. It was include in four elements and nine indexes. The quality of ecological geo-environment in the Pu'an County was evaluated by quantitative methods comprehensively. All indexes were put forward from the attribute database which based on the merging the thematic vectors maps and the evaluation cells by the MAPGIS software. The index's weights were worked out with the method of the Analytical Hierarchy Process (AHP), and the membership degrees were worked out with proportion of grad and membership function. And then, the comprehensive quantitative quality evaluation of the ecological geo-environment of each evaluation cells in Pu'an County was carried out with method of the fuzzy comprehensive evaluation. Finally, the ecological geo-environments were divided into five quality levels, and the main features of each level zone were analyzed. On this basis, the countermeasures of restore and protection of the ecology were given.
