Amplification Fragment Length polymorphism (AFLP) technique was used to investigate the genetic structure of Vc-I Rex rabbit(Vc-I)population, Vc-11 Rex rabbit(Vc-II)population, Japan white rabbit(JWR) population, New Zealand white rabbit(NZR) population, QZL population and 27 individuals. Comparing to EcoRI/Msel restriction enzymes combination, the result of selective amplification from a total digest of genomic DNA show that Pstl/Msel restriction enzymes combination was sure of AFLP research in rabbit. 16 primers were used to detect 1567 AFLP bands include 428 polymorphic bands, with a polymorphic frequency of 27%. The matrixes of genetic distance(D)and similar index(F) were calculate base on above using phylip and phylogenetic computer tools software The matrixes indicate that the genetic distance (D) of 27 individual is from 0.010 to 0.137 ,five population(strains) is from 0.011 to 0.101, similar index(F) is from 0.899 to 0.989.those suggested that the genetic distance is closest between Vc-I and Veil (0.011), then JWR ,the farthest is QZL between NZR(0.110),according to the UPGMA(unweighted pair-group mean arithmetic)method ,Vc-I and Vc- II can be gathered together as a cluster firstly, then JWR, then QZL and the last NZR. this is responsed with they history of breeding.Additionally, as the development of AFLP, its fluorescent version (fAFLP) system was established and with its application, we recovery and coining acharacteristic marker which only appeared with Vc-I,Vc-II Rex rabbit .It can be used to identity strains or Markers Assistant Select(MAS).
