DNA molecular marker is a new advanced technology applied in biological and biotechnological research. Compared with other markering technologies of morphology, cell cytology and biochemistry, it has a number of advantages over others. Currently, the technology of DNA molecular markers especially SSR are being widely applied in the identification of rice hybrid seed purity .It has been shown that this method of seed purity and authenticity has been put forward and is considered to have high accuracy, reliability and low cost. Therefore, the method is becoming a developing trend to identify seed purity and authenticity. And also it will provide the managers and breeders with legal evidence to get rid of the assumed and imitated seeds to be brought into the market and to protect plant proprietary rights.Nineteen materials were chosen to give them a special marker and also to identify the hybrids' purity with SSR markers and phenotype. The two methods of purity identification were compared in order to research the availability and accurateness of SSR marker identifying the rice seed's purity .The results are as follows:(1) 60 SSR primers had been selected from 12 chromosomes of the rice randomly. Among these, there were 41 primer pairs performed polymorphisms, accounting for 68.3%. Other 18 markers showed identified bans, 1 showed nothing. These 19 markers did not be accord with the request of seed purity and the construction of characteristic DNA fingerprint.(2)18 materials characteristic DNA fingerprint was got by the amplification of 41 primer pairs on 19 experimental materials, except JinShanS-1. Plentifully special primer pairs were got for the four F1hybrids rice. Among all these primers, they produced different polymorphic patterns, some were six, and others were five and so on.(3) The materials for the test included the varieties of the recent relatives such as JinShan A-1 and JinShan A-2, JinShan S-1 and JinShan S-2, etc. In their search to the characteristic markings, more primer pairs should be selected to identify them comparing to the far relatives.
