DNA molecular markers is a new advanced technology applied in biological and biotechnological research. It has a number of advantages of over other marker technologies of morphology, cell cytology and biochemistry. It is simple and quick detection, less environment interaction, and well experimental repeatability. At present, there are four major technologies of DNA molecular markers, RFLP, RAPD, AFLP and SSR. It has been shown that the method called molecular identification of seed purity and authenticity has been put forward and is considered to have high accuracy, reliability and low cost. Therefore, the method is becoming a developing trend to identify seed purity and authenticity. And also it will provide the managers and breeders with legal evidence to get rid of the assumed and imitation seeds to be brought in the market and to protect plant proprietary rights. In this study, super hybrid rice combinations including the new promising super hybrid rice combination which will be released in the near future in China and their parental lines were tested by means of SSR analysis. The results of this research are as follows:1) 332 pairs of SSR primers distributing in 12 rice chromosomes were used to detect the experimental materials respectively,29 pairs of that showed stable polymorphism, which is 8.7 percent. For most of primer pairs, F1 hybrids mainly showed complementary pattern of both parents, which could be very useful to distinguish difference of F1 and their male and female parents. To set a core primer band with 29 core primers which are used to identify the purity of the seeds of hybrid rice.2) Use technology of DNA molecular markers to identify the 17 F1 hybrid rice seeds purity, and the result is according to the Hunan and Hainan field identification. The average purity of SSR identification of molecular markers is 97.19 percent, the average purity of Hunan field identification is 97.20 percent, and the average purity of Hainan field identification is 97.94 percent.3) Use primer 17 can identify the fake seeds which adopted by people from Jinyou 299 (F1) seeds.
