It is a tough task to scan gene loci in wheat genome associated with a trait. In order to find gene marker loci efficiently and obtain more gene marker loci associated with female fertility in wheat. Two small populations with 60 varieties or line lines alternatively, one called "S involved (female sterile line S) diverse extreme population" and another called "variety diverse extreme population", were composed as tested populations,42 polymorphic SSR markers in wheat genome were selected as background markers to test its" population genetic structure, the MLM model in software TASSEL was used to check 210 polymorphic markers" association degree with phenotype Female Fertility (domestic fertility---D.F and International fertility---I.F.), the highly associated markers with phenotype from small population analysis were verified in relatively big variety population and S involved big germplasm population. By selecting gene marker loci associated with female fertility diverse extreme population in wheat, Grains per spike (Basic floret number) and Thousand kernels weight,Effective tiller emergence were taken the same method analysis, were verified in relatively big variety population and S involved big germplasm population. The results of Association analysis as bellow;(1) Forty two polymorphic SSR markers in wheat genome were selected as background markers to test its" population genetic structure.The results showed:there were not obviously Linkage Disequilibrium among background markers;there were three sub-populations in "S involved (female sterile line S) diverse extreme population";four sub-populations in "Variety diverse extreme population";two sub-populations in S involved big germ population; two sub-populations in big variety population.(2)The results of Association analysis of female fertility in wheat:thirteen and thirty five association markers were found by "variety diverse extreme population" and "S involved diverse extreme population" with phenotype Female Fertility. Total 45 association markers were found by two small extreme population with phenotype Female Fertility.Total 17 associated markers were verified in relatively big variet lines population and S involved big germ lines population in all. Eleve new mutation loci or epistatic loci were founded in S involved big germ population, excluded 5 markers associated with phenotype both in the two relatively big populations. It is found that the final marker loci associated with phenotype variation were outlined by marker density, not only the loci association with female fertility on 2D and 4A were supported again, but also the new marker loci on 2B or 3B et al were founded association with female fertility in wheat.(3)The intital results of association analysis showed; molecular markers Xbarc322-5D,Xwmc654-5A,Xgwm570-6A were associated with Grains per spike phenotype values in wheat,three molecular markers (Xbarc4-5B,Xcfd77-2D,Xwmc503-2D) were confirmed by reselection with Grains per spike phenotype values in wheat.(4) Molecular markers Xbarc229-1D/3B were associated with Thousand kernels wheight phenotype values in wheat, three molecular markers Xgwm339-2A,Xgmw397-4A,Xbarc95-2D/7B were confirmed by reselection with Thousand kernels wheight phenotype values in wheat; Molecular markers Xcfd77-2D,Xgwm156-3B,Xgwm164-1A were associated with effective tiller emergence phenotype values in wheat.
