The microsatellite loci are used in this experiment to analysis the genetic diversity of the three Tian-fu meat goat populations (SAU-B, SAU-R and SAU-W) and three blood relative breeds (Boer goat, Chengdu-Ma goat, and Nanjiang Yellow goat). The number of alleles and its frequency, heterozygosity (H), polymorphism information content (PIC) and genetic distance were analyzed in the research. It can be offer an approach on the genetic diversity and structure of the 6 populations or breeds, and the results were as follows:1. The 16 microsatellite loci used in this experiment are selected from published cattle, sheep or goat coli. 11 microsatellite loci amplified well were used in the 262 sample s of the 6 populations & breeds.2. 92 allelic were got in all the loci and the average number was 8.36 in one locus, the least was 6(ILSTS008,ILSTS087) and the most wasl4 (SR-CRSP-8). The effective allelic number of all the loci were between 4.13 and 7.35, which were less than the observed allelic number.3. The Hardy-Weinberg equilibrium analysis revealed that almost the 6 populations & breeds in the 11 loci showed a remarkable genetic disequilibrium at the loci. Maybe the reason was interrupting of mating system or selecting.4. The 11 microsatellite loci showed high PIC value. The mean PIC value was between 0.637~0.795 and the average number was 0.711.5. Nei's genetic distance and Coancestry genetic distance were estimated and used to conduct UPGMA and N-J dendrograms. In the UPGMA and N-J dendrograms based on the two genetic distance, Chengdu-Ma goat and Nanjiang Yellow goat were one cluster which was consistent with the distribution and formation. The UPGMA and N-J dendrograms based on the Nei's genetic distance, the three populations of Tian-fu meat goat had a short genetic distance with each other, and then had a longer distance with Boer goat, the 3 Tian-fu meat goat populations and Boer goat was one cluster. The UPGMA and N-J dendrograms based on the coancestry genetic distant showed a short genetic distance between SAU-R and SAU-B, SAU-W had a longer genetic distance with SAU-R and SAU-B than Boer goat.
