In this study, we reconstructed the phylogenetic tree of Gemus Zea with the marker genewaxy and glb1, emphasized on the systematic position of the waxy corn and the phylogenesisrelationship between the waxy corn and other taxa in Gemus Zea based on the polymorphism ofwaxy and glb1, ultimately we confirmed the phylogenesis relationship between waxy corn andChina local varieties of maize; The effection that selection influenced on gene evolution has beendiscussed through these gene's polymorphism, also the waxy gene's mutation style has beenanalysis in waxy corn origin. The general result is following:1. Waxy corn respectively contains 22.5% and 60.7% of the level of diversity of the localvarieties in wary and glbl locus, and contains 15.3% and 33.9% of Z mays ssp.parviglum, thelocal varieties of maize in the southwest of China contains more diversity of its progenitor in theselocus (67.9% and 60.7% of the level of diversity of Z. mays ssp.parviglum); the waxy corn in theforming process may be suffered the bottleneckeffect.2. Sequence variation within the waxy and glb1 locus is consistent with neutral evolution inall taxa, with the analysis of these sequences It has been suggest that wary and glb1 would beexcellent marker for reconstructing the phylogenetic tree among the low-grade taxa because theyare highly variable.3. The fixed differences and shared polymorphisms between all taxa sampled displayed thatthe waxy corn, loacal varieties and parviglumis have short divergent time; The reconstructed genetree indicated the relationship among waxy corn, loacal varieties and parviglumis is closely, givenabove reasons, waxy corn doubtlessly originated from loacal varieties of maize, it is impossibleoriginated from Coix or other species in Gemus Zea.4. The nucleotide analysis of waxy gene coding region indicated 12 waxy corn exist the same15bp deletion in the tenth exon, with the blast search we founded there is no deletion in this regionin Gramineae, the result of CDD(Conserved Domains Database) Search in NCBI databaseindicated the deletion locus is the starting of Glycosyl transferases groupl domain that the regionis very conservative. The deletion possibly lead to the China corn Wx loss of gene function, andthe mutation may also be the mainly mode in waxy corn origin.
