Wild rice evolved into cultivated rice, the cultivated rice further differentiated into Oryza sativa japonica and Oryza sativa indica, but the genetic structure and the relationships of them still unable to achieve unification.The population include Oryza sativa indica 40, Oryza sativa japonica 39 and Oryza rufipogon 20, all of them were collected from differt province of the country, the SSR marker primer all random distribute in the 12 chromosome amount to 50 pairs. The main results of our genetic diversity research were as follows:1. Genetic diversity among Oryza Rufipogon, Oryza sativa japonica and Oryza sativa indicaIn the population of Oryza Rufipogon, Oryza sativa japonica and Oryza sativa indica, we found 262, 236, 171 allels, the average gene numbers was 5.24,4.72, 3.42, the average gene diversity was 0.5652, 0.4157, 0.3228, and the polymorphism Inofmration content(PIC) was 0.5285, 0.3883, 0.2947. respectively. then we can concluded the genetic diversity level of Oryza Rufipogon was higher than cultivated rice, Oryza sativa japonica was higher than Oryza sativa indica in cultivated rice.2 Relationships among Oryza Rufipogon, Oryza sativa japonica and Oryza sativa indica,Genetic distance between rufipogon rice and japonica rice, rufipogon rice and indica rice, japonica rice and indica rice was 0.4054, 0.4381, 0.5113; Genetic differentiation between rufipogon rice and japonica rice, rufipogon rice and indica rice, japonica rice and indica rice was 0.2610, 0.3346, 0.4078; Gene flow between rufipogon rice and japonica rice, rufipogon rice and indica rice, japonica rice and indica rice was 0.7078, 0.4972, 0.3630, respectively. In conclusion, Relationships between rufipogon rice and japonica rice was closer than Rufipogon rice and indica rice.Divided rufipogon rice into two groups depend on the dendrogram. Called the group of jingxi, hunan, fujian as rufipogon groups 1, and called the groups of guangxi, Guangdong, hainan as rufipogon group 2. Genetic distance between rufipogon group1 and japonica rice, rufipogon group 2 and japonica rice, rufipogon group 1 and indica rice, rufipogon group 2 and indica rice was 0.4277, 0.5108, 0.5659, 0.4448; Genetic differentiation between rufipogon group 1 and japonica rice, rufipogon group2 and japonica rice, rufipogon group 1 and indica rice, rufipogon group 2 and indica rice was 0.2862, 0.3229, 0.4035, 0.3756; Gene flow between rufipogon group 1 and japonica rice, rufipogon group 2 and japonica rice, rufipogon group 1 and indica rice, rufipogon group 2 and indica rice was 0.6235, 0.5242, 0.3696, 0.4156, respectively. We can concluded that relationships between rufipogon group 1 and japonica rice was close while relationships between rufipogon group 2 and indica rice was close.
