Ninety-three Nelumbo cultivars were analyzed by SSR (Simple Sequence Repeat) technology. A technique system of Nelumbo DNA extraction, PCR amplification, PAGE electrophoresis and silver staining was developed, which was suitable for Nelumbo analysis by SSR technology. Ninety-three Nelumbo cultivars were analyzed by SSR technology with 11 pairs of SSRs primers. The average number of alleles per SSR loci was 3.9 with a range from 2~7. DNA fingerprintings which could identify the 93 cultivars were constructed with 4 pairs primers selected according to the value of PIC. GenAlEx6 soft showed that the genetic polymorphic level of hybrid between Nelumbo nucifera×Nelumbo lutea was the highest(PPL=100%,I=1.086,He=0.631,Ho=0.491),The range of genetic similarity coefficient among ninety-three cultivars was 0.30~1.00. Ninety-three cultivars were divided into two groups by UPGMA method. This result was similar to that based on geographical resource and germplasmic genealogy.
