In order to investigate the effect of the genes responsible for starch synthesis on cooking quality in rice, near isogenic lines (NILs) were developed, which used an indica variety with poor quality,Guichao 2, as the recurrent parent and a japonica waxy variety with good quality, Suyunuo, as the donor parent. The gene-tagged molecular markers were used to build the near isogenic lines of starch synthesis related genes both under the non-glutinous background and the glutinous background. Development of near Isagenic lines of starch synthesis related genes was started at 2001 in Yangzhou, and till now we already had BC7F4 populations, including eight single allele near isogenic lines and twenty-two double alleles near isogenic lines; seven single allele near isogenic lines and eight double alleles near isogenic lines under the glutinous background. Starch physicochemical (properties apparent amylose content, gel consistency and the Rapid Visco Analyser profile) of each lines was studied and with the main results as follows:1. In the non-glutinous background:(1)The NILs showed no significant difference with Guichao2 on most agricultural trait. However, the grain length of most NILs was longer than the recurrent parent.(2) The allelic differences of all amylopectin synthesis related genes between the two rice varieties almost had significant effect on apparent amylose content (AAC) .The NILs of Sssâ…¢-1,Isa+Sssâ…¢-1,Sssâ…¡-3+Sbe1 and Sssâ…¡-3+Pul were increased on apparent amylose content.(3) The allelic differences of all amylopectin synthesis related genes between the two rice varieties almost had no significant effect on the gel consistency.Except Sssâ… and Sssâ… +Isa the allelic differences of all the other amylopectin synthesis related genes detected between the two rice varieties had no significant effect on the gel consistency.(4) The allelic differences of the NILs had significant differences on the RVA profile charccteristics.Than with recurrent parent,the NILs'value of peak viscosity and hot viscosity was delined,but the NILs'value of setback was increased.2. In the glutinous background:(1) There was no significant difference on the most agriculture properties between the NILs and Guichao2hao, which meant that the backgrounds of the NILs were nearly the same as the recurrent parent. But all the NILs had significant differences on the grain weight than with Guichao2.(2) Except Sbe1 and Sssâ… +Sbe1 the allelic differences of all the other amylopectin synthesis related genes detected between the two rice varieties had no significant effect on the gel consistency.(3) The allelic differences of all amylopectin synthesis related genes detected between the two rice varieties had significant effect on the apparent amylose content (AAC).All lines of the apparent amylose content has been a downward trend.(4) Comparison with recurrent parent,the NILs had significant differences on the RVA profile charccteristics.Than with recurrent parent,the NILs'value of final viscosity and hot viscosity was delined,but the NILs'value of setback was increased.
