The large number of the genetic informations about biological evolution conceal in the nucleic acid sequences and protein sequences. According to the evolutionary relationships of various kinds of biologies at the molecular level, we can construct a phylogenetic tree at the molecular level, and then estimates of genetic relationship between the species, to clarify their progress of evolution directly. The phylogenetic tree can reflect the distance relationship between the sequences and the species intuitively, and showing the evolutionary relationship among various species by a tree structure. So, the phylogenetic tree can reveal the development of the evolution between species, to search for their evolution, and there is a great significance to study the origin of life.In this paper, we used the cvtree method to study the kinship of the Influenza virus A sequences, and then analysis the results that we had obtain, and we found that this method can reflect the kinship between the sequences, but cannot reflect the kinship intuitively while discuss multiple species. So we had used the cvtree method and the complex network theory, to study15kinds of cancer gene sequencs, and then constructed the phylogenetic tree, and also discussed their evolution relationship. At the same time, we had found that the boundedness exist in the cvtree method when select the string values. And then we used the new method that is the cluster method and the complex network theory. And also we had tooken the15kinds of cancer gene sequencs as the research materials and to constructe the phylogenetic tree. Final we discussed their evolution relationship. We had found that this method has its advantages, it can choose the greater string values to study. So in the further, we can research for longer sequence, and found some important biological information that hidden in the sequence, this method provides a theoretical basis. Finally, we also discussed the evolutionary mechanism of the tRNA sequences by constructed the phylogenetic tree, and the conclusion has be given.
