With the rapid development of next-generation sequencing technology, whole genome sequencing data is growing exponentially. As of March2013, the completed whole genome number has reached6481, including252archaea,4104bacteria and2125eukaryotes. The explosive genomic data growth changes scientists’investigation mode to analyze genome functions, genome relationship, genome variation and other information, considering the whole genome data and comparative genomics data instead of focusing on one or few genes. Comparative genomics has become a powerful tool for large-scale biological genome sequence analysis. With the occurrence of pan-genome concept, pan-genomics analytical methods expand the research scope and capability of comparative genomics.Aiming to the above demands, we design and develop Comparative Genomics Visualization System (CGVS). CGVS integrates four functional modules including multi-sequence alignment, orthologous gene identification, genome variation analysis and pan-genome analysis. CGVS also provides visualizing component respectively for each functional module. At the same time, CGVS accepts other formats of comparative genomics analyzing results imported by users and provides corresponding visualization results with powerful compatibility. To verify the performance of CGVS, we make a comprehensive comparative genomic research of14strains of Streptococcus pneumonia using this system. The results demonstrate that CGVS is a high efficient analyzing and visualization tool for comparative genomic data.CGVS is based on C++programming language and Qt framework, the advantages of CGVS over traditional comparative genomic tools are that CGVS is compatible for all major operating system and can be deployed conveniently on researchers’personal computers; it is easy to operate and can provide intuitional visualization results; it integrates multiple functional modules and can carry out a comprehensive comparative genomic analysis.
