Researchers found many reproductive genes which is related to goat’s litter size by select candidate genes, but the major gene which is related in Multifoetal goat was unknown. Besides,goat’s litter size was regulated by many genes’mutual effect, so we need to select the reproductive genes through the whole genome and transcriptome, clearly understanding the mutual effects of the candidates genes, find out the transcriptome information about goat’s reproductive performance.In this study, we performed de novo transcriptome sequencing to produce the first transcriptome dataset for goat’s ovary using high-throughput sequencing technologies. We divided our experiment goats into three group, group A was barren Inner Mongolia cashmere goat, group B was barren Dazu black goat and group C was lamb Dazu black goat. Every group contains three goat, When killed, collected the ovary immediately. Three group was extracted RNA, constructed cDNA library and went digital gene expression profiling respectively. We also mix the three cDNA library and transcriptome sequencing the mix cDNA library. After the data analysis, we found397reproductive different expression genes (DEGs) between three digital gene expression profiling. Then, select9different expression genes (DEGs) went real time fluorescent quantitative PCR(RTQ-PCR) and PCR-SSCP.The main results were as follows:1. trancsriptome sequencing and analysis of the goat ovaryRNA-seq analysis generated more than38.8million clean pair end (PE) reads, which were assembled into64,824All-Unigenes (mean size=619bp), among which29,444and11,271Unigenes were assigned to gene ontology (GO) categories and clusters of orthologous groups (COG), respectively. Searches in the Kyoto Encyclopedia of Genes and Genomes Pathway database (KEGG) mapped27,766(63.4%) Unigenes KEGG pathways. Through GO annotation, we found1759Unigenes clustered to reproduce term.2、Different expressed genes (DEG) between three group(1) we found1133DEGs between group A and group B. compare to group A, there were632Unigenes up regulated, and501Unigenes down regulated in group B.(2) we found709DEGs between group B and group C. compare to group C, there were349Unigenes up regulated, and360Unigenes down regulated in group B.(3) There were397DEGs among group A and group B and group C(4) Compared the397DEGs and the1759reproductive Unigenes, we found that the397DEGs were completely contained to the1759reproductive Unigenes. Indicate that the397Unigenes were the DEGs which is related into reproductive performance.3、Real-time fluorescent quantitative PCR(RTQ-PCR)In three group, The tend of gene expression profiling calculated by RTQ-PCR was similar to which was calculated by RNA-Seq and digital gene expression profiling, indicate that the sequencing data was reliable, and the accuracy of RNA-Seq was high4、PCR-SSCPWe select Unigene13218、Unigene7507and Unigene286to go PCR-SSCP, and we found either Unigene13218nor Unigene7507has polymorphism, so, there were no mutation both in Dazu black goat and Nanjiang brown goat. We found polymorphism about Unigene286both in Dazu black goat and Nanjiang brown goat, but have no significant, probably don’t have hereditary effects.
