Helianthemum soongoricum is the relic plant of ancient Tethys Sea and the plant under state secondary protection discontinuously distributed in xerophytic or super xerophytic environment of Xinjiang and Inner Mongolia region. Study on genetic diversity of threatened plant not only make us understand evolutionary history of species and the cause of endangered species but also develop and adopt effective scientific measures to protect threatened species. Genetic diversity provides an important scientific basis for the branch of biology in order to help people better understand the historical origins and evolution of biodiversity. The genetic diversity and genetic structure of Helianthemum soongoricum who is threatened and relic plant were studied to realize genetic variation and species distribution rule within and between population and reveal the mechanism of endangered and lay a foundation for putting forward scientific and effective protection measures.The specific research results are as follows:1. The genetic diversity and structure of Inner Mongolia Helianthemum soongoricum and Sinkiang Helianthemum soongoricum were analyzed by the method of molecular marker ISSR.20polymorphic primer were detected258bands (213have polymorphism) in llpopulation,and the rate of polymorphic site was83.1%.In the population level, Shannon’s information index and Nei’s genetic diversity were0.452and0.294, respectively; In the species level, they were0.497and0.330. The value of gene flow Nm was4.079. The coefficient of gene differentiation Gst was0.109. Analysis of molecular variance (AMOVA) showed that23.46%of the total genetic variation of genetic variation existed between the populations.2.11population cluster analysis indicate that Qian Ligou population and Qi Panjing population have close relationship, so as to the Gong Liu population and Ke Leke popotation. First of all they get together, whose genetic consistency was highest. A Erbasi, Gang Deer and Zhuo Zishan population have far relationship, so as to the Yi Ning, Zhao Su,Xin Yuan and Te Kesi population, whose genetic consistency was lowest.3. Through the Mantel tests showed that the genetic distance and geographical distance of Helianthemum soongoricum has No correlation.
