Phaseolus vulgaris L is an annual herbaceous plant and is one of main vegetables in China, play an important role in exportation agricultural products, too. Capsicum annuvm L belongs to Solanaceae, Capsicum, most are annual herb, but Capsicum are perennial woody plant in tropic areas. It is one of main vegetables in China and area of planting are next to Chinese cabbage, popular with the public.In recent years, with the market needs cultivated area expand gradually, therefore virus infection problems more serious. In this paper, we identified the pathogens in Phaseolus vulgaris showing shrinking and necrosis symptoms and in Capsicum with stunt virus symptoms in the farm of Shanxi Agricultural University, and then we cloned and analyze sequences of the viruses isolate Phaseolus and the viruses isolate Capsicum.(1) By means of Biological inoculation experiments, we found pathogens that induced their disease in Phaseolus and Capsicum are possibly caused viruses.(2) dsRNA were extracted from leaves of infected plant samples and used as temples in SIA, results of PCR and sequencing showed that the Phaseolus vulgaris virus diseases were caused by complex infection of Cucumber mosaic virus (CMV), Potato virus S (PVS) and Soybean mosaic v/rus(SMV).And the name of CMV-SX-CP, PVS-SX-CP, SMV-SX-CP are proposed, respectively.To further determine species classification position and evolutionary relationship of CMV-SX-CP, PVS-SX-CP and SMV-SX-CP, the coat protein (CP) gene of CMV-SX-CP and PVS-SX-CP, the CP gene and movement protein (MP) gene of CMV-SX-CP were cloned and sequenced. Sequence alignments showed that CMV-SX-CP isolate shared the highest identities at CP gene nucleotide with isolate ZMBJ fron CMV subgroup I, belonging to CMV subgroup I, that PVS-SX-CP isolate shared the highest identities at CP gene nucleotide with isolate St fron China, belonging to PVS subgroup I which was called PVS0, that SMV-SX-CP isolate shared the highest identities at CP gene nucleotide with6151/CHN/2006isolate fron China.(3) dsRNA were extracted from leaves of infected plant samples and used as temples in SIA, results of PCR and sequencing showed that the Capsicum.Virus diseases were caused by Endomaviruse, this isolate was named BPEV-SX-lj. To further determine species classification position and evolutionary relationship between BPEV-SX-lj isolated and different isolates from endornaviridae family, the complete sequence of BPEV-SX-lj were cloned and determined, result showed that the complete genome of BPEV-SX-lj isolated was12727bp in size. There was one OFR encoding a4884aa protein which started at the19nt, and stoped at the14673nt, termination codon was TAA. For the complete genome sequence, the BPEV-SX-lj isolate shared highest homology(87.8%-98.1%) with the isolates which have the same host from Israel(JQ951943) Japan (AB597230) and USA(JN019858), sharing higher homology (42.3%-31.9%)with the other isolates.
