This study use the transcriptome sequencing technology in Inner Mongolia cashmere goat and saanen milk goat’s skin research, deep sequencing the skin samples from four growth periods. Using bioinformatics analysis the differentially expressed genes between cashmere goat and milk goats in the same growth period, also analysis differentially expressed genes between different growth period of cashmere goat. In order to select the candidate genes has regulated effect of secondary follicle cyclical growth, to provide theoretical basement for further understand cashmere growth mechanism, The main results were as follows:(1) The Illumina Hiseq2000 was used to sequence skin samples from cashmere goat and milk goats. The RNA sequencing obtained 38G data, the average data of each sample was 4.7 G. The raw reads of each sample are more than 31 million, and Clean proportion is 77%~89%.Checked out 20780 goats gene, calculated detection rate reach to 97.15%.(2) Analysis the differentially expressed genes in the skin between cashmere goat and milk goats at the same period, obtained a total of 2409 differentially expressed genes, there were 350 differentially expressed genes in March, were 220 differentially expressed genes in July, and 427 differentially expressed genes in September, and there were 1412 differentially expressed genes in December.(3)In different growth periods of cashmere goat, get a total of 550 differentially expressed genes, there were 146 differentially expressed genes between July and March, there were 98 differentially expressed genes between September and July, there were 83 differentially expressed genes between December and September, there were 223 differentially expressed genes between March and December.(4) GO functional annotations show that the main differentially expressed genes appear in the cells. cell part and the organelles, through the binding and catalytic way to join in the biological regulation, cellular process, metabolic processes and so on.(5)KEGG pathway analysis found that 39 differentially expressed genes between cashmere goat and milk goats has appear in WNT, SHH, TGFβ, TNF, MAPK and Notch signaling pathways, and had 10 differentially expressed genes between different growth periods of cashmere where appear in WNT, SHH, TGFβ, TNF and MAPK signaling pathways. These genes can be the candidate genes that has regulate effect of secondary follicle cyclical growth and can be candidate genes for further research on gene function.(6) Using Real-time qPCR to verified the expression levels of the 10 differentially expressed genes. The results data of Real-time qPCR and RNA-seq are almost the same, show that sequencing results are accurate and reliable.
