| Potato blackleg is an important bacterial disease, which caused by Pectobacteriumatroseptica and it spread by the seed potato and caused significant economic losses. Withthe rapid development of high-throughput sequencing and genomics popularity, more andmore phytopathogenic bacterial genome was sequenced. We have sequenced the genome ofPectobacterium atroseptica and analyzed a few of virulence genes. I hope we can providemore valuable candidate genes for the study of plant pathogenic bacteria, and provide thedata for the study for the pathogenesis of bacteria and germs evolution.The strain JG10-08was chosen by morphological and molecular identification. Thegenome of the strain JG10-08was sequenced by the Illumina Hiseq2000. Genomewalking was used to close gaps. Finally, the fine genome maping of Pectobacteriumatrosepticum JG10-08has been deposited at GenBank (accession number CP007744). Theresults show that there are no extrachromosomal elements and the chromosome size is5Mb. The percentages of G+C content are51.15%.A total of4,672coding sequences (CDs)were predicted using subsystems technology (RAST) v4.0automated pipeline. The codingregions accounted for86.1%of the total sequence, and4,672annotated coding sequences(CDSs) had an average length of941.9bp. There are39rRNA genes organized into7operons,76predicted tRNAs, five transposases gene and one pro-phage gene. We predict4252genes function by the COG database. There is only one gene with the function ofchromatin structure and power. There were241genes with the energy production andtransformation related function. There were1599genes with the function of participate inthe transport and metabolism. A total of885gene were chromosome replication, repair,recombination involved, transport and modification function. There were713gene wereinvolved in biosynthesis, transport, movement, signal transduction and defense mechanism.Finally, there are813genes with the function of only predict or function unknown.One hundred and sixty eight pathogenic and related genes were predicted in the strainJG10-08genome sequnence, which included121genes encoding the secretion system,25ones encoding the cell wall lytic enzymes and22toxin genes. Of25the cell wall lyticenzyme genes,22were pectin lyase,2were cellulose and a protease. Of22toxin genes,9ones i.e. YafW, YefM, YkfI, YoeB, RelE, RelB, StbD, StbE and Phd are species-specific. Six types of pathogenic and related secretion system genes co-occurred in the stainJG10-08genome.The phylogeny of the three speices in the genus Pectobacterium (i.e. P. atrosepticum,P. wasabiae and P. carotovorum) was determined using their genome sequences analysis,which indicated that the relationship of P. atrosepticum causing potato blackleg and P.wasabiae causing wasabi soft rot is close. |
