In this study, the test materials are in collection of three types of Yanqi horse, Yili horse, Thoroughbred horse. The polymorphism of PPARGC1 A gene and CKMM gene in horse was detected by PCR-SSCP and DNA sequencing methods. The correlation between genetic polymorphisms and body size traits and endurance performance were analyzed. The results are as follows:In Yanqi horse and Yili horse,PPARGC1 A gene had polymorphism and three genotypes existed :AA、AB and BB.The mutation(G>A) of PPARGC1 A gene was detected in 75682 bp in the seventh exon region of two horse breeds. Through Hardy- Weinberg balance inspection, PPARGC1 A gene in Yanqi Horse and Yi Li Horse is in hardy weinberg non-equilibrium state and belong to moderately polymorphic loci.In three horse breeds,CKMM gene had polymorphism and two genotypes existed :HH and HI.The mutation(C>G) of CKMM gene was detected in 3736 bp in the fourth exon region of three horse breeds. Through Hardy- Weinberg balance inspection, CKMM gene of three kinds of horse is in the hardy-weinberg non-equilibrium state and belong to moderately polymorphic loci.Through correlation analysis of different genotypes of PPARGC1 A gene with body size traits, In Yili horse groups, height AB and BB are highly significant higher than that of AA(P<0.01); in endurance performance, Yili horse and Yili horse groups AA is higher than AB and BB in the rate of 100 KM competition of endurance finished.The speed of Yanqi horse AA and AB significant faster than BB and AB significant faster than BB in Yili horse. AB in endurance performance better than AA and better than BB from genotype.the body conformation need well banlance,not too high is better.Through correlation analysis of different genotypes of CKMM gene with body size traits, in Yanqi horse different genotypes has significant influence on the body length,body lengh HH significant longer than HI. in Yili horse different genotypes has significant influence on the body height,height HH significant longer than HI. body size traits. in endurance performance, Yili horse and Yili horse groups HH is higher than HI in the rate of 100 KM competition of endurance finished.The speed of Yanqi horse HH is highly significant faster than HI.The speed of Yili horse HH is significant faster than HI. HH in endurance performance better than HI from genotype.It has advantage in long body lenghth.
