Bupleuri radix (family Umbelliferae) is one of the most common perennial herbs of traditional Chinese medicine. In order to gain more insights into transcriptome, we performed transcriptome sequencing of all tissues. The results of this study enriched the bupleuri radix transcriptome, lay a solid foundation for the research of bupleuri radix molecular mechanism. The main conclusion as follows:1. In the present study, the advanced high-throughput sequencing technology-Illumina HiSeqTM 2500 was adopted for transcriptome sequencing of bupleuri radix in Yuncheng of Shanxi province, and we obtain 6.52 Gb of clean data. After assembling,59,288 Unigenes were got And the number which has a length of more than 1000 nt is 13,680. The total length are 43,219,695 nt, and the mean length are about 728.98 nt.2. The sequencing results was noted for Unigenes bioinformatics, including the comparison of KEGG, NR, SwissProt, COG, GO database, and there were 35,018 annotation results of Unigenes totally. Besides, Gene expression analysis revealed that,7,979 Unigene match to KEGG pathway database,23,707 Unigene match to SWISS-PROT database,26,513 Unigene match to Gene Ontology database,11,000 Unigene match to COG database,34,878 Unigene match to NR database, greatly enriched the transcriptome of bupleuri radix.3. The Unigenes structural analysis of sequencing results suggested getting 58,988 points of Unigene ORF, of which the total length was27,565,503 bp. The length of ORF between 100 to 200 bp in the Unigenes are the most. And with the increase of the length, the number of Unigenes gradually decreases.4. The study combined the technology of EST-SSR molecular markers, and SSR 4,950 points of marker loci were obtained totally,751,3,116,1,036,38 and 6 of which were mononucleotide repeat, di-nucleotide repeat, tri-nucleotide repeat, tetra-nucleotide repeat and penta-nucleotide repeat respectively.5. By analyzing the assembled Uuigene, received a total 58,988 CDS, a total length of 27,565,503. Among them, the most amount of sequence distribution in 0-300 nt, there are 36,704, accounting for 62.22%of the total; distribution above 2,000 nt, there are 1,917, accounting for only 3.25% of the total.
